It’s a touch more challenging than I envisioned, but some of the hurdles have been overcome. Before I continue further, I have two questions.

How important is:
  1. Ability to remove individual files that were queued.
  2. Adding additional files once X number have already been queued (e.g., go into one folder, select X files and then click ok. Click browse again, open new select window and go into folder 2 and select Y files)

Both the above are a bit more of a challenge due to the nature of the file-input element’s readonly state.

While both features would be very convenient, I don’t think either are crucial.

Also, just as a note – it will not work in IE until IE 10 rolls out. I’m not using the flash method anymore.

Have you considered this? – it’s what WordPress uses for drag/drop uploads (introduced at WP v3.2 I think) and it’s under GPL licence so you are free to do whatever you want with it.

Bear in mind that Textpattern core will not be using HTML5 doctype until v4.6 (though technically you could still use HTML5 in XHTML but with validation errors)

For a back office plugin, I see no problem. For us to educate our client

This has been posted on GITHUB has well @ https://github.com/elimegrover/EBL-Upload

The old version, complete with source, is uploaded as well. This source is slightly out of date as I made changes, but I can’t find the old version. I would not recommend using the old version any longer, but perhaps as a starting point with the removal of the Actionscript MD5 stuff which accounts for ~ 50% of the code.
