how do I work with messy URLs?

I am trying to work with messy URLs, but dont know how…

All the website was created to work with clean URL´s, so the sections and every link on the site is
www.example.com/section_name
and the articles are www.example.com/title

The server I am installing the website to does not support clean Urls, so I need to modify the website to work with messy URLs…

How do I do this?
after selecting messy in the options, I need to modify all the liks in my pages, but what do I writte?

Does that mean you hardcoded your links? Because if your links are generated by Txp tags (like txp:section_list, txp:category_list, txp:permlink, txp:category, txp:section) they will automatically change when you change the permanent link mode.
