I like the concept of the small area in which everything takes place, but I don’t like it being in a popup. Why not put it in the center of the screen? Then again, maybe that’s just my problem.
One more thing: the contrast of your text is too low, when you scroll it over the background image. I’m having a hard time trying to read it.

popups are not a good way to go in this day when most people block them by default as they are usually ads or other crap.
You have a <code>—></script></code> dangling at the bottom of your opening page.
The non-popup version is very cramped and hard to read. The comment link throws undefined variable errors when clicked, as does clicking on an article title.

You should really tone down the background a lot.. those dark shadows make it hard to read the text.
