2 URL for One Article
I just install textpattern 4.2.0 and use it for my blog.
In Google, I found 2 entries of my article
1. http://www.hilmy.com/articles/3/datafeed-and-textpattern-in-affiliate-marketing
2. http://www.hilmy.com/articles/3/index.html
Both, pointing to the same article.
My question is how google found the second URL?

Real question is, why wouldn’t it find. Google itself tries random URLs and tries to find the original GET queries too, so why wouldn’t it; If you use clean urls that look like real directories, it will lead to a situation where Google will blind target those sub “directories”.
If someone links to your site with random URL like http://www.example.com/articles/3/this-is-only-a-random-ads-site it will index that too — in general.
Those apply if you don’t return valid error page (not found, moved, restricted etc), block it via robots.txt
or redirect the request to the correct page.
The thing why those URLs can be accessed on TXP, is because /section/id/title -permlink scheme’s title is “optional” and can be zero to none. ID is the thing that is used to specify the article.
