.phpstorm.meta.php

Are we suppose to delete the .phpstorm.meta.php file from the server?

Unless you’re developing with PHPStorm, yes. The file’s not in the official distribution (at least it shouldn’t be!) but if you’ve ever pulled down directly off GitHub then you’ll have the file lurking in your system.
